Root Rot in Hydroponics: Causes, Signs & Fixes

Healthy roots are one of the best signs of a thriving system — clean, white, and firm. So when you lift your plant and find brown, slimy, foul-smelling roots, it's alarming. That's root rot, and the good news is it's both fixable and preventable once you understand what's really going on.

What root rot actually is

Root rot is what happens when roots sit in conditions where harmful organisms thrive and oxygen runs low. The roots suffocate and break down — and because roots feed the whole plant, the damage quickly shows up as yellowing, wilting, and stunted growth above the waterline.

How to spot it early

  • Color: healthy roots are white/cream; rotting roots turn brown, tan, or grey.
  • Texture: healthy roots are firm; rotting roots feel slimy or mushy.
  • Smell: a healthy reservoir smells clean and earthy; rot smells swampy or sour.
  • Above the water: sudden wilting or yellowing despite good feeding is a classic warning.

The real causes

  • Low oxygen at the roots — the #1 driver. Roots need oxygen; stagnant, warm water starves them.
  • Warm water temperature — warm water holds less oxygen and encourages harmful growth.
  • Poor water quality or dirty reservoirs — a breeding ground for problems.
  • Light reaching the water — promotes unwanted growth in the reservoir.

How to fix it

  1. Trim the dead roots — remove the brown, mushy material so healthy tissue can recover.
  2. Clean everything — empty, scrub, and refresh your reservoir completely.
  3. Cool and oxygenate the water — lower the temperature and increase aeration so roots can breathe.
  4. Start with clean water — refill with fresh, quality water and a correctly mixed solution.
  5. Block light from hitting the reservoir going forward.

Prevention is the real cure

Root rot is far easier to prevent than to fix. Keep water cool and well-oxygenated, your reservoir clean, and your water quality high — and rot rarely gets a foothold. This is exactly why aeroponics, where roots hang in oxygen-rich mist, produces such clean, vigorous root systems.

The bottom line

Brown, slimy roots aren't a death sentence — they're a signal that your roots need oxygen and cleaner conditions. Act early, fix the environment, and your plants will bounce back. And remember: it all begins with clean, healthy water.
